That's weird! They must either be connected incorrectly or your pins.h file is designated wrong. I have a Sanguinololu board in another machine and the pins are different to RAMPS for the end stops. On RAMPS it's a centre pin and an outside pin that go to C and NC on the microswitch on Sanguinololu it's the outside two pins. Check your connectors with a meter before you do anything else.
